Saints over 49ers - Even though the 49ers defense is stout against the run, they're average against the pass. I would say it's necessary to keep kickers and DST separate simply because a good defense doesn't necessarily equate to a good kicker. A poor defense would take points away from a productive kicker if they were lumped together as a whole. As far as giving individual points for punt/kickoff returns, ...

NFFC Rules Proposals For 2012

Would recommend making a shutout worth 20 pts. They happen so rarely that if your DST manages to get one, it would either boost a decent scoring week or offset poor performances from other players on your rosters.
