The 392 (28 x 14) bids will be sorted from lowest to highest (remembering these are negative numbers). The lowest bid will be placed in League A, the second lowest in League B, 3rd lowest in A, 4th lowest in B, etc. until all 28 teams have a draft position and a league. In the event of a tie, including zero point bids, Greg/Tom will determine positioning and league assignment via random allocation. pretty much, except that the bids will not be in negative points. (-1) is greater than (-2) if i remember correctly. let's not make the process more confusin for all involved. bid in positive amounts.
i'll post specific bidding directions in the next couple days.

-100
-98
-96
-94
which woud be lowest to highest (as I stated), whereas you are ranking the numbers removed as such
100
98
96
94
which would be highest to lowest. Your explanation is just as good.
Besides, what's wrong with a little confusion? That is, as long as you're on the same page as Greg

and so on... GG did this on the fly ... Not going to work. (if the second or third highest bid is for the second spot for example).
First simple way.
Assign the highest bid of each position to league one and the second highest bid winner to league 2. Just fill the first league first and the second league second with each bid.
If these are the 12 highest bids of the players for each spot they would be slotted in leagues as follows.
Player A had high bid 100.3 on spot 1 to league 1
Player B had 2nd bid 98.60 on spot 1 to league 2
Player C had high bid 88.31 on spot 2 to league 1
Player D had high bid 87.00 on spot 3 to league 1
Player E had 2nd bid 86.32 on spot 2 to league 2
Player F had 2nd bid 85.81 on spot 3 to league 2
Player G had high bid 61.32 on spot 5 to league 1
Player H had high bid 60.44 on spot 4 to league 1
Player I had 2nd bid 58.11 on spot 4 to league 2
Player J had 2nd bid 58.00 on spot 5 to league 2
Player K had high bid 40.10 on spot 6 to league 1
Player L had 2nd bid 40.09 on spot 6 to league 2
... and so on
Second less simple way for Greg but not too bad.
Assign the highest bid of each odd position to league one and the highest bid of each even position to league two. Fill the first league first on odd positions and the second league first on even positions (the only plus to this method as it will balance the handicap out in each league ... although I personally don't think it's that important ... it may be perceived as an inequity ... so I would do it this way if it was up to me and clear to Greg).
Player A had high bid 100.3 on spot 1 to league 1
Player B had 2nd bid 98.60 on spot 1 to league 2
Player C had high bid 88.31 on spot 2 to league 2
Player D had high bid 87.00 on spot 3 to league 1
Player E had 2nd bid 86.32 on spot 2 to league 1
Player F had 2nd bid 85.81 on spot 3 to league 2
Player G had high bid 61.32 on spot 5 to league 1
Player H had high bid 60.44 on spot 4 to league 2
Player I had 2nd bid 58.11 on spot 4 to league 1
Player J had 2nd bid 58.00 on spot 5 to league 2
Player K had high bid 40.10 on spot 6 to league 2
Player L had 2nd bid 40.09 on spot 6 to league 1
Gekko and Greg need to pick one of these two methods and let us know which one.

Problem here is order of operations. In your example, Player J had the high bid for spot 5 (58), so he wins that spot. What if Player J bid 75 for spot 8? Does he still have to take spot 5?
You really have to take all 392 bids and rank them 1 to 392. Highest bid gets that spot in League A, next highest bid (assuming this player is still in the running) gets that spot in League B, next highest bid goes to either B or A (depending on whether you want to go A-B-A-B-A-B or A-B-B-A-A-B).

Draft bid grid using the second method and 8 players bids all top 8 bidders for this example
player --A-- --B-- --C-- --D-- --E-- --F-- --G-- --H--

spot 4 79.06 70.00 55.88 70.91 57.00 61.12 60.22 54.22
