I was taking a look at the total points scored last year, and noticed some issues.
Based on the QB scoring system of 1 point=20 yards and a TD = 6 points (-2 FOR INT) etc, Drew Brees scored a great deal more than the 408 points that are shown for 2011.
Where can I find accurate point totals for players under the 2012 scoring system?

I'm not sure where you're seeing 408 because I see 504.4.
But scoring is -1 for interceptions. And NFFC stats don't include week 17.

I am seeing it under "stats" all players when you log into your account.
This is what I am seeing:
Brees 408
Rodgers 397
Newton 388
etc
I am on 2011:overall on the drop down menu as well.

Now I see what you mean. If you go into one of your 2012 teams, the points are wrong. If you go in through a 2011 team, they are correct. Obviously, this won't work for anyone who is new to the NFFC and needs to be fixed.
